You don't need to replace the board. It's very easy to add pull up resistors. It's just 6 resistors with 10K each connected to each signal of USER I/O and 3.3v. Refer the v5.6 schematics.
I think it's better if devices designed specifically for MiSTer would include pull-up resistors on board. So modifications won't be required.
