It doesn't work so well, though, as soon as screen resolutions are used that weren't anticipated by the author. I tested on my 1040STf with a Vofa graphics card. It would be helpful to find out what "will not power up" really means. A) Nothing happens, i.e., even power LED stays dark? B) Or does is in fact start (power LED, floppy access) and there's just nothing on the screen?

Off-screen bitmaps are also added to VDI by Enhancer, a freeware program of the NVDI authors: see attachment. I'm aware that this isn't the perfect solution you were perhaps looking for, either. But being freeware, you can redistribute it with PLATOTERM.

Both USB floppy drives I have tested can also read floppy disks with other number of sectors per track, for example 800 kB disks (10 sectors per track). Bit 15 is connected to pin 19 of the Shifter IC. As mentioned above, there are two RAM chips on your board for bit 15, depending on the address.

Keyboard disconnected? You get continuous key-click sounds when the keyboard is not connected. Otherwise please make a short video/audio recording so that it's better understandable what you mean by "semi high beepy sound".

There are so many entirely different ST board layouts that it's impossible to give a general answer to question which chip corresponds to which bit. One row is the lower bank (0 - 512 kiB), the other one is the upper bank (512 kiB - 1 MiB). Each chip in a row is connected to one of sixteen data lines.

Apart from shortcuts (which are just .lnk files to which the Windows shell applies some magic), Windows also has links on file system (NTFS) level. In principle, yes, that's all that needs to be done: With the 29C040, pin 1 is A18 and needs to be switchable, pin 31 is /WE (Write Enable) and it needs to be connected to Vcc (5V).

The guide is for 27C040 EPROMs. Since you are saying you're using 29C040 flash ROMs: did you consider that they have different pinouts? In particular, A18, which is needed to switch between lower and upper half, is on a different pin.

Does it have to run natively, i.e. on the Atari? If not, may I suggest Ghidra: viewtopic.php?f=68&t=36582&p=371710. A bit of a learning curve but a lot more features that just disassembling.
