Ok. I see. The main problem is the big gap to the cover requiring the hole not only for insertion part but the whole connector.
By the way, i've noticed that VGA and earphone connectors sink into PCB in the 3D model. So, they should be around 1.5mm higher.
I will correct it in the model.

LTC connector is nothing more than i2c + spi. It uses 2mm pitch connector.
RTC board v1.3 has convenient output to standard 2.54 single row header for easier external connections.

- i think the hole for phone jack is too big. external diameter is about 7mm.
- is it possible to break the bottom hole to separate accurate holes per connector?

- LED4 is similar to LED1? (I guess yes) I'm using the same as LED1. LED1 may be both 3mm and 5mm. LED4 is supposed to be a 3mm LED (may be 5mm will fit as well - i didn't test). for me it still looks like USB host driver issue.
Try to plug your USB devices in different configs to identify which USB device start to produce this problem.
Also you can try to move devices into different USB ports.

Note:
for new GPIO connector functioning, you need to solder pins in P7 connector. If you use 2x20 header with long pins, then you can use cut pins as pins for P7 header.

autofire message appeared because one of key is stuck pressed.
I have similar problem with one joystick, while other joystick has no such issue.
I cannot tell where is the problem exactly - in input device handling procedure (in MiSTer binary) or in USB host driver which is still far from perfect.

Weird because that autofire message is not connected to specific core.
I believe you didn't use the joystick with other cores as extensively as with this core. This core requires a lot of quick presses several buttons. Try some other core with such many quick presses at the same time.
